The story takes place several years after Lelouch's "Zero Requiem" plan. He gave up his life to save the world and protect the ones he loved. The day Lelouch vi Brittannia fell was the day this war-torn world found peace. Now, as his friends work to keep the peace, a terrorist attack could risk everything. Can the brilliant tactician outwit death and save them all? Or will Lelouch’s legacy fall here?

Three boys—Kotaro, a ninja in training, Rikiya, a training baseball player and Yosuke, a studying scholar—were living normal lives in Aozora Village. While mankind has been able to rebuild the city, the catastrophe has caused some humans to undergo genetic mutations granting them special powers and abilities. These genetically enhanced humans are known as Alters. Kazuma has spent his entire life in the wastelands relying on his special powers to survive, but when a secret organization called ‘Holy’ threatens to take away his freedom, he will be left with a choice to join or die. His fight to seek the truth behind the ‘Holy’ will rage and consume humanity and Alter alike!
