The realm of magic is being threatened by the realm of logic, so the green wizard, Carolinus, decides to shield it for all time. Ommadon, the evil red wizard, stands in his way. Carolinus then calls for a quest that is to be led by a man named Peter Dickinson, who is the first man of both the realms of science and magic. It is Peter's job to defeat Ommadon.

The story centers on a series of critical battles by the indestructible submarine, Nautilus and the conflict between Captain Nemo and the Gargoyle. It’s a shorter, more streamlined version of Nadia called "The Nautilus Story", which all but eliminates the filler arc and concentrates on the struggle between Nemo and Gargoyle. Some scenes in the more pivotal episodes are cut as well. The compilation series was made by Hideaki Anno, who was said to have been dissatisfied with the final result of the TV show. The Nautilus Story was only released in Japan on VHS and laserdisc.

2199 AD. Yamato tried to leave behind the Large Magellanic Cloud galaxy, after receiving a "Cosmo Reverse System" at its destination, Iscandar. However, suddenly, it encounters a mysterious group at the edge of the Large Magellanic Cloud. The crew finds out that the group is called the "Gatlantis," and that its leader is the Gutaba expeditionary force commander who calls himself "Goran Dagaamu of Thunder." The commander demands that Yamato be handed over to him. Yamato, wanting to hurry to Earth, escapes the fray. However, Yamato is attacked by a devastating beam weapon called the "Flame Direct Attack Cannon" that can transcend space.

MegaTokyo 2033: Tokyo was left flattened as a result from a great earthquake. A new city, MegaTokyo, was then recreated due in no small part from the aid of a multi-million dollar company, Genom Corp. Genom created and mass-produced biomechanical creatures called Boomers to aid in the restoration of MegaTokyo. When the Boomers began to run out of control, the ADPolice at first tried to stop them, but they proved to be far more difficult to deal with than was first imagined. Under the ever looming Boomer threat, a group of four girls from varying degrees of society banded together.
