The film adapts and expands the Planetarian visual novel by Key. The story is set in a dystopian future where biological and nuclear warfare has left a once prosperous civilization in complete ruin. The film tells the story of an old man travelling around with a mobile planetarium projector to show people the stars.

Rumors are circulating that the shogunate is losing control of some feudal domains. Lord Yagyu Munefuyu is assigned to deal with the problem and the rebellious clans will be crushed! Meanwhile, a former vassal of the Kazama clan is shot and killed. Moments later a second man is killed by a mysterious master swordsman. Matsudaira Choshichiro and his companions arrive at the crime scene and find a new type of repeating gun. The carved seal on the gun stock belong to the Saiga; a ninja clan abolished by the shogunate many years ago. The blame for the murders is placed on the Kazama clan. Are they guilty or is this a wise cunning plan by Lord Yagyu to be able to destroy the Kazama clan? Choshichiro sets out to reveal the truth and try to save the doomed Kazama clan! In his way are the Owari, Lord Yagyu and his ninja assassins, and the mysterious master swordsman! Will Choshichiro prevail against impossible odds...?

Kota Mizutani, a 10-year-old boy whose health worsened after he saw a murder, is brought to Akiko's clinic by his mother Mariko. Kota says that two months ago, he witnessed a man in a park strangling a woman with a cord and was chased by the man afterwards. Hamada, who listens to his story along with Akiko, immediately performs an investigation but cannot find any traces of the crime. However, Kota's testimony gains credence when the body of a woman killed two months before is discovered on a construction site in Kawagoe. Acting on a tip from a citizen who says she had been wearing the same clothes as the victim, the police search the house of Kazuko Shimazaki, a photographer who is often absent. But when Kazuko returns from her trip with her assistant Hirano, it becomes clear the victim is a different person.

In order to correct his brother's true intentions, Tadateru broke the law and went all the way from Hida Province, where he was exiled, to Edo Castle. However, the Yagyu do not stop trying to kill Tadateru...

A high school girl, Izumi Gojo, who has been found guilty of murder, falls into the sea and disappears when running away from the police. However, a mysterious group rescues her and had her undertake training to transform her into an assassin. Years later, Izumi seeks to escape the group.

Yū Amagi is a slightly eccentric detective who has been assigned to the Twelfth Section of the Tokyo Metropolitan Police Department's First Investigative Division from the Lost and Found Centre. The Twelfth Section is called the "graveyard of detectives" and ridiculed as the "banishment room where hardened detectives who cannot be fired are sent." Its assembled detectives Kōsuke Samura, Takumi Yamashita, Keita Nagasawa, Tamaki Mizuta, and Masatoshi Katagiri are elite and yet oddballs. Amagi appears fixated with time which seems to have no relation with a case. Raising questions about the timelines of the perpetrator and victim derived from the estimated time of death, time of crime, time of alibi, and time limit, he searches for the meaning of "blank time" which arises from this. He obsesses over the weight of every minute and second of time because of some incident.

The First Investigative Division is the star unit of the Tokyo Metropolitan Police Department. Jun'ichi Ōiwa, the head of the division, leads around 400 elite detectives. He has an extremely heavy responsibility: attends initial investigations at the scenes of all brutal crimes that occur within the metropolis, decides on the course of action of the investigations at the same time as he directs many investigation task forces and gets into investigations himself at the critical phase. However, Ōiwa is definitely not a superman. Amid his suffering, Ōiwa overcomes this grave responsibility and is quite simply a "life-size hero" and "ideal boss" to his subordinates.
